When Well Pump Work Impacts Water Quality

In several cases, the timing was close to recent well work—especially pump replacements—even when the well had been fine for decades before that.
And just to be clear, I’m not talking about a tiny change that only a lab could love. I mean the kind of change where you turn on the tap and think, “Okay… that’s new.”
Quick takeaway: If your water starts smelling “swampy,” staining fixtures, or forming rusty slime after well pump work, iron bacteria is a common culprit. Proper well disinfection is a step-by-step process—not a quick add-on—and testing is the fastest way to confirm what changed.
I’m not here to call out any company. Most contractors are trying to do right by their customers. My goal is to share what I’m seeing, why it matters, and what you can do to protect your water quality before and after work is done.
Iron bacteria: common, frustrating, and often misunderstood
One of the most common themes I’ve seen is iron bacteria. Iron bacteria are naturally occurring organisms found in soil and groundwater, especially near the surface. They can combine iron (and sometimes manganese) with oxygen and create rusty deposits and slime that stick to well pipes, pumps, and plumbing fixtures.
Homeowners often notice swampy, musty, oily, or rotten-vegetation odors (often worse after water sits unused), along with yellow, orange, red, or brown staining, discolored water, a rainbow-colored sheen, or sticky rusty slime and “feathery” growth in standing water.
Iron bacteria aren’t known to cause disease, but they can contribute to clogging and reduced well performance. With the testing I offer, I can help you confirm what’s actually going on—so you’re not stuck guessing (or Googling at 11:30 at night and convincing yourself your well is possessed).

Iron bacteria odors and color are often more noticeable first thing in the morning, or after you’ve been away for a weekend. When water sits in the plumbing, it gives those smells time to build up—so some homeowners notice it at a guest bathroom faucet first. It’s the “unused treadmill” of plumbing: the longer it sits, the more it reminds you it exists.
Why it may show up after pump work
Here’s a pattern that’s hard to ignore. I’ve met homeowners who had a well for 20-plus years with no obvious iron bacteria issues. Then they had a pump replaced, and later started seeing slime buildup, staining, or other water changes.
That doesn’t prove the pump replacement caused it. But state guidance notes that drilling, repair, or service work can introduce iron bacteria into a well if sanitation steps aren’t handled carefully.
In plain English, when a well is opened up, equipment is handled, or water is introduced during service, there are simply more opportunities for contamination. If the right disinfection process isn’t completed afterward, the well can be left vulnerable.
Disinfecting a well is a real process, not a two-minute add-on
Proper well disinfection isn’t just dumping a little chlorine into a hole and putting the cap back on. Done correctly, it’s a step-by-step process that takes time for a reason. In Colorado, the expectation is that a well is disinfected whenever work is done. Contractors are expected to circulate chlorinated water at a recommended 100 ppm concentration, then allow it to sit for a minimum of three hours before it’s flushed.
Contact time note: Many guidance documents allow shorter minimum contact times, but for real-world disinfection (especially iron/slime bacteria), 12–24 hours is commonly used. Do not exceed 36 hours due to corrosion risk.
What I’ve noticed is that sometimes chlorine is added, but the circulation and concentration checks that make disinfection effective aren’t treated as part of the job. Then the homeowner is asked to purge the chlorine later. If you’re having a pump replaced, it’s fair to ask whether disinfection is included, how the chlorinated water will be circulated, whether the concentration will be verified, and who is responsible for flushing—and when.

What you can do as a homeowner
Here are a few practical steps to consider. First, make sure the well cap is secure, watertight, and properly above grade so it isn’t sitting where water can pool. During service work, pay attention to basic sanitation, like keeping pumps, pipes, and well equipment off the ground and out of dirt.
